The RKB in a Nutshell

The RNA Knowledge Base (RKB) captures structure-based knowledge about ribonucleic acids (RNA) using RDF/OWL Semantic Web technologies. The RKB consists of an RNA Ontology with basic terminology for nucleic acid composition along with a context/model specific representation of detailed structural features of RNA. The RKB is populated with RNA structures from the PDB and MC-Annotate structural annotation.

Currently RKB-v0.2 contains rich terminology that allows for increasingly granular descriptions of features of RNAs such as:

  • - Nucleic Acids
  • - Nucleotides
  • - Nucleotide residue Edges
  • - Nucleotide residue Faces (Sub-Edges)
  • - Base Pairing
  • - Base Pair Families
  • - Base Stacking
  • - Ribose Puckering
  • - Nucleobase Orientation

The RKB also makes use of the MIREOT method to incorporate into the ontology relevant terms along with a minimal hierarchy and set of annotations from external sources such as RNAO, ChEBI, IAO, RO, and BFO so as to promote interoperability between related resources.
